transferring plants when changing water

Hello, I have an Emily's Garden set-up going and my main question is: When I change the water is it okay to move the plants to a new container or should I siphon the water out of the container the plants are in and then replace with fresh water? I have been just moving the plants to a new container but the roots are getting rather long now and I am wondering if this is bad for the plant? I am changing the water about every three days now because that is about how long the water lasts. I tried just adding new water but the ph really goes up a lot. It has been as high as 7.0 after two days and that is starting with ph of 5.3 to 5.5. I am really seeing why bubblers are better with more volume of water. My containers hold about a 1/2 gallon when at two inches in the container. Here is a pic of my babys, 10 in all and these are at 21 days from seedlings. 6 NL5 x WillyJack and 4 Kali mist. Thanks and this forum is wonderful! Just an incredible wealth of knowledge.

Could someone please tell me if it is bad for the plant to pick up the whole pot with roots and move it to a new container? I need to change the water again and don't want to mess these plants up. Thanks-

Better to siphon off and add to the existing when changing the nutes. What are you using that makes the pH bounce around? General Hydroponics' 3-part solution is fairly well buffered, and rarely needs adjustment unless there are other additives in your mix (like ProteKt).
With a well buffered solution, you should be able to add your nutrient solution once a week or so and top off with plain water between periods. Change the water every 2 weeks. You will need to switch out your res. more often when the plants are older.
By Emily's Garden, you mean in the style of, right? Those appear to be Rubbermaid totes. The EG from Hydrofarm has a fill/drain tube with a rubber grommet, no need to use a siphon.
Moving roots around too much will cause damage and shock the plant, stunting growth. It's also a pain in the ass, esp. when they get bigger.

Thanks sx646522, appreciate the help. Yes, I meant Emily's garden style but from an article I read on Ed Rosenthal's site. It seems to be working very well. I am using Dyna grow and Dyna bloom with Protekt.
GreatDainee- I have a 150 watt HPS and two 3 gallon Rubbermaid tubs with 6 each 4" square pots filled with expanded clay. There is an airpump with airstones going to each tub. This was my original plan but after reading about bubblers and SCROG on this forum I am going to convert to that. Once I figure out who's who from these seedlings I will put one or maybe two starts in each 3 gallon bubbler with a screen above.
